I need to run a compression test on Sciricco because it is smoking badly. Normally I would pull the fuse or relay to the fuel pump but with the Bosch CIS system I am not sure how I go about this. I am assuming there is a fuse for the pump but will cranking the car with no fuel going thru the system cause any problems with the CIS? I honestly have no clue how that thing works. Anyone got any good links or books that can help explain trouble shooting the CIS system if there is a problem with it.
The Bentley manual for your car has a good description of the system. Autobooks has a standalone Bosch CIS manual.
The system has a fuel pump relay which on your car is somewhere on the relay panel in the drivers footwell IIRC.

Turning the engine with the fuel pump disabled will not hurt a thing. There is a fuse for the fuel pump as well as a relay. I cant help you with the locations as all I have are A2 manuals. As for CIS troubleshooting, either the Bentley shop manual or the book by Charles Probst "Bosch Fuel Injection & Engine Management" are good sources. The Probst book covers all the Bosch fuel injection systems and is an excellent education on CIS, which can seem something of a mystery.

Just pull the wire to the coil

By itself that is not a good idea. The fuel will still be sprayed into the cylinders washing them down and diluting the engine oil.
Assuming this is a mk2 scirocco the fuel pump relay should be the second from the left on the top row. If that's not it I would just pretend that you need to get somewhere in a great hurry and the car will likely disable the fuel pump on its own.
Do note that you can get great compression on an engine that smokes like a freight train. Oil control rings are much more prone to sticking/gunking up than compression rings.
Mk 1 or 2 Roc? Fuse should be labeled on the fuse panel. Get a Bentley manual as others have said. Then disconnect the harness from the distributor to kill the ignition.

Yeah I know. It is just a first step in trying to figure out what is wrong.
