Simca 1501 station wagon. Comfortable, but slow little wagon. The spare tire was in a well under the floor in the back of the car. The cover for the well could be lifted out of the car and it had folded legs on the underside. Flip them out and instant picnic table !

I have a Foxbody Mustang ('88) that's a notchback, no A/C, windup windows and 3.08 rear end, 5 speed. Not sure how rare that is. I used to own a 2002 Honda Civic DX coupe, no A/C, 5 speed, windup windows and an am/fm radio. I like base cars, less to break.
I have a 1979 Ford Fairmont 2-door sedan, factory equipped with a 302 V-8 engine and a 4-speed (OD) manual transmission. The best information I can get from Ford is that this car is one of approximately 54 produced with that body/engine/trans combo. It probably gets rarer when you get into less important options like a blower rear defogger, which is a fan built into the package tray that blows air on the rear window.
My '73 Road Runner GTX. It's one of 749 built. Starting in '72 if you ordered a 440 in a Road Runner it got both RR & GTX badges.
Second rarest is our Shelby Dakota. It's #1381 of 1500.
Third is the '67 Barracuda convertible. It's one of 4228 built. The 4228 is the total Barracuda convertible production for '67, and the highest production of all Barracuda convertibles from '67-71.
Rest of the fleet is pretty much larger number mass-production. My '96 Dakota is pretty uncommon, but I don't know how rare. I'd love to know of the 100,000+ Daks built in '96, how many were V8 5-speed 4WD standard cab short beds.
My Mark VII, it's one of 5,439 produced for model year 1992.
I have owned an '85 Isuzu Impulse Turbo. Automatic. Apparently less than one hundred were imported. After owning that car, it pleases me that Isuzu has been destroyed as an automaker and now merely exists as an atrophied tentacle in General Motors' truckbuilding industry.
I own an '86 Volkswagen Quantum Syncro with zero options and manual windows. I also own a more common one with power windows and a rollback cargo cover and other luxury items. About 1800 were made that year, worldwide. I own .0556% of the world's production of a car.
If my deal for shop space rentals goes through, I'm going to seriously look into buying a 6-speed Passat W8. Passat W8s are already unicorns, manual transmission makes it unicorn-plus. I think a hundred or so were imported over the whole production run.

Oddly enough a Chevrolet Impala is the rarest I've owned. One of something like 1500 Chevrolets to roll off the assembly line in Antwerp, Belgium. Model specific numbers from that factory don't exist, and I found out their vin format is unique as well.
I own a Berkeley (or two depending on whether the one I haven't picked up yet is still there) and a couple of CitiCars.
Numbers matching 1971 Super Sport Camaro 350/350 with Red paint,and black interior.Factory a/c completeley stock and original.
1988 Toyota Celica Alltrac completely orginal and unmodified as well. Black on black interior.
My son had a '88 BMW M5 for a few years. Only 1300 or so were imported to US. On Oct. 6 I'll have a '16 BMW M3. Don't know how rare they are but I haven't seem them except at dealerships & VIR. I'm in eastern NC so things are probably different in other parts of the world. I also had a '60 Renault Dauphine, don't know how rare they were but they should've been nonexistent. Worst car I ever owned.
1964 Plymouth Savoy two door sedan with a slant six and an automatic. Probably a somewhat rare combination but not really that rare compared to most of the other answers.
1991 Audi 200 quattro 20 valve Avant, 1 year only with the 20 valve 5 cylinder turbo. Less than 200 imported to the US.
Never owned anything rare.....
For me the rarest car is my wife's 2007 Accord. It's paid off and everything on it works. But I don't think that is what op means...
1957 Nomad
1984 or 85 Datsun Nissan Stanza 3-door. Datsun was changing to Nissan in the US, so this was a one year only model that had both Datsun and Nissan badges. It was front wheel drive with a 5-speed and a pretty peppy engine with 4 spark plugs for 2 cylinders. Kinda wish I had kept it, it would be a rare sight at an import night. (Not mine, can't find an exact photo anywhere)
My Wife Jessica and I's 1966 Ford T5 (German Exports Mustang) She was a German civilian car can that found her way back to the US. There are no official production figures for 64-66 T5s as Ford lost their files. It is believed that 1000 cars were shipped in that time period. Today their are about 205 known to exist world wide. (100 1966's)

98 acr. One of less than 330? For 98. I have heard 327 328 and 329 tossed around for prod numbers. Intense blue coupe, loaded with all option availble on an acr. ac and radio.
Sold last month. See it a couple days a week on my way to work headed on the oposite direction.
My cars have all been fairly common, for the most part. Rarest was probably my first, a '94 Volvo 850 with the 5 speed. Not a clue what the total production numbers were for the 5 speed option, but they're not common.
Probably the 1997 BMW 540i six speed.
I've had a few rare ones. Some were rare due to lack of survival of the others - 1965 Envoy Epic (Vauxhall Viva for Canada only), Hyundai Stellar, Lada Niva and 1973 Mazda 808 coupe. Probably the rarest would be:
1969 Reliant Scimitar GTE - pretty rare over here. In poor shape.

1966 Saab Monte Carlo 850, 1967 Opel Rallye Kadett, 1967 Opel Wagon, 1972 VW Thing (rare in MN)
1961 Mercurcy Meteor 800, with a 292 ci motor and a two speed automatic. It could break then speed limit everywhere in the US in first gear, but that was the only good side to that combination.

Wow... those are incredibly rare. If you do an image search for one, there's one car (in Michigan, I think) that shows up... along with the Matchbox die-cast that was made in the late 70's. Owning that die-cast is part of what sowed the seed for my love of station wagons. If I won the lottery, I'd be that guy at an auction paying way too much for one.
