Civic grinding sound coming from the clutch

Did you replace the throw out bearing when you did the clutch?  If not, that could be it.

Or the input shaft bearing.  I've had one of those wear out in a D series before. 

Thats bearings inside the trans.  If the noise stops when you put your foot to the floor, both the release bearing and pilot bearing are spinning.  Foot off clutch, no spin.

Listen carefully, and you will probably hear the noise coast to a stop when you depress the pedal.  Thats inside the box.
