Print out small label using label printer or just your PC printer. Place along wire. Seal with clear shrink tube. Done. Much cleaner than flag labels.

That probably holds up a little better than my method. I hand write them on white shrink wrap close to the terminated end (plug, whatever), then shrink down. Nice for patch harnesses, probably not as nice for engine harnesses.
Good tip! Will keep it in mind. 
Works even better if you use the heat shrink with clear adhesive lining. Still not 100% protected from the elements but pretty close. I'd like to figure out a printer+paper combo that is water proof and try that next. The tiny label printers are too cumbersome and any exposure to chemical cleaners vaporizes the letters.
