I'm trying to find brakes for a 1989 Barthmobile which is on a John Deere chassis. It's our Lemons team's support vehicle and none of us know much about motorhomes. We have a factory manual with some part numbers but i'm have trouble cross referencing them. Not sure if anyone here can help me cross them.
Rear pads: R88739
Rear rotor: RW23961
Mainly need the rears for now and I believe the same parts are used on the front anyway.

I would figure out what rear end you have first. If it is a Dana, you can usually find a B.O.M. number on it, and work from there.

that's probably a pretty good approach for the front brakes as well. the coachbuilder might buy a complete chassis, or they might buy some big sub-assemblies (like the front and rear axles) and install them onto a purchased-separately frame. i know that's how it works in the commercial vehicle world (ie class 8 tractor trailer stuff), not sure about the smaller classes but i assume similar.
If you have a good NAPA store near you they may be able to just look them up. I've been surprised at the oddball stuff that they have application listings for.

Check with your local freightliner dealer. I believe they bought the chassis line from Deere (with a shop at Oshkosh if memory serves) and they should maintain some parts availability. Much of the chassis was Ford, though, so you might try comparing 1-ton or 26,000 pound truck parts.

Book I have is for a JD 800, 1000, and 1200 chassis which from what i can tell all used the same brakes. Rear axle I believe is a Dana 70 with a dual piston caliper. I think the pads might cross to MKD769 but I won't know for sure till we remove and match them up. I was also able to match the front wheel bearings up to some Timken numbers but the applications for those numbers are all over the place. Mill Supply was able to match the wheel bearing seal but that's about it so far.

Where did you get those numbers? I downloaded a 1989 JD RV800-1000-1200 Chassis Manual (TM-1362) and it lists suppliers for rotors and calipers but no actual part numbers.
Here's a Dayton Walther hydraulic brake catalog which lists calipers by piston size and gives an FMSI number for the pads.

FMSI number is tied to the shape of the backing plate and pad, but not the actual pad material. every pad shape has an FMSI number, then every pad maker will have their own formula for the FMSI numbers they service. For example, if you look at rockauto.com for 2004 crown vic brake pads
you'll see that the fronts all have "931" in their part numbers, and the rears all have "932" in theirs. 931 and 932 are the FMSI Numbers for those pads.

ah, i see. those part numbers appear to be some kind of JD internal numbering, and will be quite difficult to cross-reference to the outside world.
here's the chassis manual i downloaded:
Page 10-05-1 says the front caliper is a dual 2.5" piston made by Dayton Walther, and the rotor is 14.75" diameter made by Rockwell.
it also says the rear caliper is either a single 3.38" piston made by Bendix / Dana, paired with a 13.5" diameter rotor ("medium-heavy")
OR the same dual 2.5" caliper and 14.75" rotor as used on the front ("Heavy")
then i scrolled through the Dayton Walther book to find the dual 2.5" config is FMSI D224 -- see page 15
and the single 3.38" config is FMSI D380 -- see page 22
I'm pretty confident that this information will be correct for your RV
