So I have my new balljoints in and tightened and then it comes time to re-attach the tie rod to the knuckle. The nut keeps spinning along with the stud. Should I try putting a jack under it to add pressure and get the taper to seat right?

Shouldn't take much to get it seated, make sure the tapers are clean. EDIT: I like to pull a clean rag through the hole.
I usually get a pair of hands to help me out by squeezing the two parts together with a big set of channellocks. If i'm by myself id have to try something like the jack to put a load on the tapered joint.
I fought this battle not long ago until I realized it was made where you could put an allen wrench in the end of the stud and hold the stud with the allen wrench while turning the nut with an open end wrench. Don't know what brands do this, but it makes it soooo much easier.
Others have flats cut into the top (fat end of the taper) that's sometimes hidden under the rubber boot. Come to think of it I haven't seen many that don't have either the flats or something machined in to hold the stud.
